What software will do this?

I have a 15000 mw (closer to 7.5-8 watts RMS) 2 Axis for now, variable laser power.
I intend to use it to cut foam board that is 4.5mm thick with a brown paper backing on both sides. (Adams Mark)
I have a 3d printer so I am familiar with slicing and Gcode, I use Simply3D.

I need to be able to do the following:
1) Just etch the top surface.
2) Just cut the first layer of paper.
3) Cut the first layer of paper and 1/2- 3/4 of the foam material
4) Cut att three layers.

Would I have to run the print 4 times, or is there software that will allow you to define, that a red line on the image should be etched, maybe a blue line is top surface cut, A green line is a mid cut, and a black line is a 100% cut?
I am hoping there is something out there that will easily accomplish this. I do not mind having to pay for it if it will work.
