Laser cutter not etching properly

Hi
Ive had a cheap laser machine for about 6 months now and have had a few problems. We have replaced the tube with a better one that is actually 50 watts and recently had to change the power supply. Anyway we wired it up and it burns mdf shapes but when I set it to etch things its not etching verticle lines ...only the horizontal ones . Does anyone know why it might be doing this ? We just swapped the connectors over on the power supply and by the markings it was like for like apart from the tube high tension return which was hard wired on the new power supply but because its cutting I cant see that its that that's wrong. Could the old power supply have messed up a setting when it blew ? Any help greatly appreciated as we need this working again for our business.
